не могу понять природу возникновения этих ошибок.

почему они появляются? ставил и epcs и onchip memory...результат такой же.

Про "шапку шаблона"
Когда вы создаёте новый проект + библиотеку BSP HAL, вам предлагается, кроме пустого проекта, несколько заготовок.
File->New->NiosII Application and BSP from template:
От Hello World, до теста памяти и сетевого обмена.
Справа от названия шаблона - краткое описание.
После создания проекта, основной файл, где main(), содержит шапку, где приведена детальная информация о свойствах
сгенерированного проекта. В том числе бывают и советы по оптимизации..
